Does the command 0->A~Z clear ALL variables? Or does it just clear A-Z, leaving theta, etc, as they were?

This command does not do any effect on theta and r, BUT it just initializes variables A-Z with a zero value. The memory for the variables is NOT cleared (freed) with that command.

there isn't any chance to clear the alpha memory in a program. you can only initialize all variables with zero or any other number.
